You can use the Site Builder tools to create a page within the site where you can list the documents. These will need to be uploaded again and linked via that page as we won't import the database references...

1. Your Ad templates will be lost in the upgrade to vB5 (as part of the Migration) as the templates between the two versions are wholly different

Make sure that you edit any relevant Admins permissions via:
AdminCP > Usergroups > Administrator Permissions
...and set 'Can Use Sitebuilder' to Yes to allow other Admin...

Take a backup of that folder (if you desire) and then delete. As Wayne says, it's no longer used in vB5 as there are no separate Avatars and Profile Pictures as there was in previous versions.
