The vast majority of plugins will not work in vB4 without some alterations to them.

What happens to the plug-ins when you upgrade to 4.0?

Should they be uninstalled first?

Is the upgrade like a new install?

They should be disabled and you should contact the authors to see if they are providing updates.

No. It works just like any previous upgrade.

When you upgrade to v4, all the files will be overwrote, and the database edited, therefore, technically, your mod's will be uninstalled for you.

Well, only if any SQL changes were made, or if additional files were uploaded.

While replacing vBAdvanced's portal-like functionality isn't the purpose of the CMS. You can easily create a portal page with the existing widgets and layouts within the system. The default install should have some content and layout choices for you.
