Example, I am running several modifications on Version 3.5 RC2 and as far as I can read, an upgrade would overwrite certain files.

There wouldn't be an official one, as Jelsoft cannot officially support people running modified code.

Yes, we have a professional upgrade service, no, this does not include upgrading customizations or install hacks or styles.

At vb.org in the modification discussion forum is a thread/tutorial on how to upgrade hacked boards easilly. You may want to read through it. If you note your code changes in the files, it really shouldn't take you more than 15 min to upgrade a hacked board.
