    Which group's permissions take precedence?

I have a number of custom usergroups, which includes Staff and Moderators.

I created a forum for Moderators that only they can access. I want a user who has a primary usergoup of Staff to be able to access that forum.

To try and work around it, I created a "Special Access" usergroup that I added this person to. I also gave that group full custom permissions on the new forum, but he still cannot access it.

I also went to the user's access masks and clicked YES for that forum.

Any ideas as to what I can do to give specific users with mutiple usergourps specific permission?

Make sure his primary group has 'Allow Users to have Member Groups' to 'Yes'.

Access Masks can complicate things, since in some cases it means "forget what usergroup they're in". I would only use Access Masks if you just cannot get Primary and Secondary Usergroups to do what you want. If you do use Access Masks, you must make sure they are enabled.
