Problem uploading certain files

I'm trying to upgrade from 3.5.4 to 3.6.1, and am uploading all files as instructed. When I try to upload the cpstyles directory and all its files I get an error message saying transfer failed

Is it necessary to upload these files for the upgrade to work?

*edit* as I've proceeded with uploading files I've discovered it's not uploading anything in the images directory either. I have ftp set to auto mode.

It's not let me upload any of the install directory either. Help!
I closed the forums before attempting the upgrade. Now getting lots of database error message emails through.
