When 3.5 Beta 3 is released, how would I upgrade so that I can keep my posts, threads, members, forums, plug-ins, my one source code hack, etc.?

Hey there.
You can just make a backup of your files and your database so you can always revert to the last working version.
Then you just download the .zip from 3.5 and unpack it, update config.php (after renaming it from .new) and upload the files to your server, replacing all the files already there. (overwriting them)
Finally load up your browser and run upgrade.php and it will upgrade for you.
And if you have any custom source code modifications check with the author to see if they are supporting 3.5 .. and re-apply your template modifications so they work with the latest templates.
