If you run the upgrade script again does it complete?

How many styles do you have installed?

Do you have command line access to the server? Run it from the command line. Switch to the /core/install directory and run php upgrade.php.

Otherwise, have your hosting provider increase the wait_timeout and max_allowed_packet size. The first value should be at least 120 second. The second value should be at least 4M (4 Megabytes) but 8M is better.
