    Now that I've managed to get some sleep I thought I'd write back here for anyone in future that may encounter the same issues.

    ----

    The main cause of my issueswas due to me not taking your advice literally and failing to RTFM in detail - When I was advised to make sure VB4 files didn't remain I'd wrongly assumed this meant AFTER the upgrade.php had been run.

    I'd been copying over the upload directory over the top of existing web content and it wasn't until viewing file headers and seeing references to 4.2.5 whilst running 5.3.2 that I realised this was the problem.

    Final solution:
    - Copied live web and DB to dev versions
    - Wiped dev webroot
    - uploaded 4.2.5
    - Upgrade
    - Wiped dev webroot
    - uploaded 5.3.2
    - Upgrade
    - Modify config files, disable APC settings and added nginx rewrites.

    Just like the upgrade documentation suggests..... -_-

    Also ran via the console for the last upgrade we did which made this process much faster.

    Again, thanks everyone for entertaining my lack of due dilligence and sorry for any time wasted!
