On a properly configured and secure server, the missing index.html files won't cause a problem one way or another. Every single one of them is a 0 byte empty file that shows a blank screen should anyone enter those directories with their browser. We only include them to prevent someone from browsing your directories and learning about the files within them when the user is on an improperly configured server. In a perfect world, they wouldn't be there to begin with.

The error_log file means that something in your vBulletin directory is causing PHP Errors. Again, in a perfect world this file would never exist and vBulletin would hum along nicely on your server. Unfortunately, you're not so lucky. However, its mere existence doesn't mean something is really wrong. It would have to be reviewed to determine what the problem is.
