The option is really meant to be a workaround so you can fix URLs that become broken due to UTF-8. However, if you use it full time, all links generated by vBulletin will be properly updated. Links embedded in content will not be updated. They will need to be updated manually.
To submit the new links to Google, you'll need to rebuild the sitemap.xml files in the AdminCP. Google should pick up on them and reindex them. You can speed this process up in the Google Webmaster Tools console on Google's site.
