I've looked everywhere I could think, but I can't seem to find the correct vars to edit. When .png or .gif images with transparency are uploaded for avatars a white backdrop shows up, even though the forum/cms/blog has all of its backgrounds dark. How can I make transparency show?

Are the pngs/gifs being used for avatars the correct size or is your software having to resize them? And if so, what Image Processing Library are you using - GD or ImageMagick? ( AdminCP > Settings > Options > Image Settings )

If you are going to set it to ImageMagick, you need to enter the correct ImageMagick Binary Path also. You may need to ask your host what that would be.
